Thanks swoop, I think that's what happened. Did a compression check and #1 has 0, 2 and 3 starts at 30 and after a few rotations winds up at 90, # 4 is strong starting at 90, and ending up at about 130.
the valve clearances are very tight in these VW engines, if the engine was turned over out of timing there is a 99% chance the valves were damaged. There is even a warning message in the service manual to NOT turn the cam.
Before the belt was removed the crank should have been marked on the intermediate flange associated with the crank pully. Then make sure the cam pulley is on mark while crank is on TDC. The cam pulley should have a mark on it and should be almost between 11 and 12oclock position. The manual says to have the #1 cylinder cam journal lobes in the TDC position, there should be a mark there to identify that on the pulley.
But if the engine was turned over with the timing off you probably have bent valves now.

Thank you so much. Quick question. Since this VW engine has been turned over out of timing. What is the chance that valves have hit the piston. Also, I have done compression checks on all cylinders, hopefully in timing position. And the best I get is 90 PSI. This isn't good, huh?

Hi , check the camshaft and crankshaft pulleys, they must have a timing point on it. If not you must set cilinder 1 on TDB ( piston on top in cilinder ) Then set the valves of cilinder 1 closen ( not on tumble )

if you look at bellhousing end of engine you will see a cut out with a roll pin pressed in. When you get engine to tdc there is a 'cut' (looks like angle grinder mark) on flywheel.
double check camshaft and you should see timing mark between 11 & 12 o'clock.
cant remember if there is a mark in crankshaft (maybe a pop mark in cam belt pulley) after you take alternator pulley off.
remember only turn tensioner anticlockwise.
