I have a komatsu fg25st-16 with seat switch flashing. Can still drive forward and reverse, no lifting up or down, no tilt, have side shift and open and close on fourth function. I have 12v to seat switch and good ohms from switch to plug. Have not traced wires any further. This unit recently had motor and trans out. Have double check that all plugs and grounds have been put back have not found any out of place. Was fine until now. Any help greatly appreciated.

It is indicating a problem with the seat switch interlock system.
Operator Presence Sensing, called KOPS by Komatsu.
If all the travel and mast functions are still good, make sure that the neutral indicator lamp on the monitor still burns when you are in Neutral, and that it comes on and flashes if you rise off the seat for more than 2 seconds while the transmission is in forward or reverse.
If the Neutral lamp bulb burns out, the KOPS controller deems that bulb failure as a defect and will make the KOPS trouble lamp flash to indicate a defective condition.
