Engine Surging/Code 31

Engine hesitates, stumbles, surges. Has code 31 and not getting good spark at Cyl. #1 and #4 at high RPM and upon deceleration. Tech came out and updated software, but not sure whats causing issue. He called Factory and is waiting answers. Truck has Coil Pack/Distributor w/o module & p/u sensor (not connected to anything)/ Crank sensor. Can anyone help us???
