CNDTech is right, when replacing the old puc brakes you have to leave the bolts loose on the caliper (as I remember) about 1/4". When you press the brakes, this forces oil into the puc holes and pushes againest the disc, when you retorque you'll have brakes.
If you have ever done a brake job on an oil brake system on a Daewoo. Leaving the bolts loose around the hub, depressing the pedal, then locking them up grts a pedal.

Best way is with the Axle housings left & Right not fully into diff leave a gap of a 1/4 inch between end housing to diff but bolts fastened not fully same with stud nuts on both sides ,
Bleed system on both sides ,then pull housings in and Test brakes and you will see the difference.
This is a old trick but it works.
generally if you can pump the pedal and it comes up there is air in the system somewhere.
Does this clark have the vertical mount mastercylinder in it? If so then its going to be fun bleeding all the air out of it, pressure bleeding it may be helpful. If its the usual horizontal mount and is just on a tilted angle it can be bench bled or even use a pressure bleeder on it as well. Sometimes you can bleed it out while installed on the truck through the lines @ the mastercylinder itself but if its that vertical mounted one even that will not work well.
I've had many systems that are horrible when it comes to bleeding out sometimes. They get an air pocket in them that is very difficult to get out.
I doubt it is the booster, its only purpose is to power assist the brake system and shouldnt cause a "pump up" symptom.
If you rebuilt the brakes in the axle, there is a certain way you reinstall to get a full pedal, otherwise it will always be low.
Yes, bled the hydrovac. I bled the system from the master cyl out. Unit had no brakes when I started- got alot of air out- now a 3-4 pump then there's a low hard pedal. I don't know how to test the hydrovac- hate to condemn a new part before testing.

Master cylinder not bleeding by- good firm pedal after 3-4 pumps. How do you test a hydrovac? Customer replaced it but it could always be defective.
Master Cylinder bleeding by? Know those old c500's with the Vacuboost were a PITA to bleed,havent worked on one of those in MANY years............
