If you bypass the wiring & jumper right to the starter solenoid start terminal what happens? I see this symptom all the time with Toyotas. The solenoid doesn't get enough power thru the wiring harness to activate the solenoid properly. Wiring in a relay to give the solenoid direct battery voltage solves the problem

As far as the alternator- it does sound like it's shorted
