Hello. There are some stop solenoids that require a 12V signal during the time the starter motor turns, and then require another signal from the alternator. If this is your engine, what you want to do will not work. But if the stop coil simply works with one positive and one negative wire, you will have no problem leaving it running while you need the engine to be running. To turn off the engine, simply cut off the 12v signal.
