You can check the encoder by taking voltage readings at the encoder plug. You should get 5 volts across the supply and negative. Test from negative to one of the signal wires you should see a toggle on/off. Have you checked to see what the height indicator shows on the display? If it is showing max lift height you need to unmounts the encoder and rotate it so it shows full lowered.
