half throttle at 1 minute and 40 seconds

Took over working on this unit recently. Initially no start. Found ECM not communicating properly with injector driver. Replaced and unit runs poorly with tons of codes. Got tired of fixing wires so replaced harness and now runs well. Only issue now is that after running for 1 minute and 40 seconds I can only get half throttle. No code. It throws e38 at key on only. If i ckear it it stays gone and runs well until i shut it off. Always comes back at key on. More worried about half throttle than code unless they are directly related. Any ideas?.
